I found the following article, though it sounds like you¡¯ve already done some of them. ?Note that it can take quite a bit of time to download messages after rebuilding mailboxes and some other actions.
I¡¯m sure that you¡¯re already aware of the following, but it bears repeating. ?Your ¡°On my Mac¡± mailbox is just that, exclusively on your Mac. ?If those aren¡¯t duplicates of messages on your email server, then they are the sole copies of those messages. ?

I have 2 accounts -
SBCglobal.net - main account
Google (for some mail and a couple other things, Notes)
iCloud
Mail also sorts them in SBCGlobal.net *or* something called ¡°On My Mac.¡± - ?It seems that different senders/recipients have folders in one place or the other but these have gotten mixed up very badly over the last few days.
Help! ?I tried ¡°Rebuild Mail¡± and some things changed but it keeps ¡°Moving Messages¡± - ?even right through a ¡°restart¡± of everything. ?I think the count down there at the bottom of the mailboxes list on the far left is ?"Moving Messages 1 of 10.¡±
