I use the subject prefix (i.e. [GMF]) to filter messages based on subject in Thunderbird. This has worked out very well.

?Thunderbird's filters are very flexible. You should have no trouble changing your filter to use the /Sender/ field instead of the /From/ field. In the field list click on /Customize/ and under /New message header/ type in /Sender/, then click /Add/ and /OK/. That will work with both Y!Groups and Groups.io groups, individual and digest (and summary).
If you're uncomfortable with that, use /To/ instead.
