I applied your recommended technique.
I get an accuracy of 40 ppm.. I am afraid the result may be worse in
very complex circuits with non-linear caps..
I would like to get an accuracy of 0.1ppm to 1ppm (Xtal oscillators and
time references).

You could make an FFT of the signal or you use .MEASURE commands.
Please take a look to the examples.
