Like most notes on the flute, you should train to automatically adjust the intonation the usual ways (advancing or receding chin slightly, aiming the airstream higher or lower, etc.)? It's just part of the gig.? For forte/fortissimo dynamic level for that note, you can also flatten it by pressing the footjoint Eb and C# keys simultaneously.? If the passage in question does not allow time for this, it's likely the high Eb will be such a short note that the unadjusted pitch will not be noticeable.
