There is a more general way to solve your problem also. Instead of using "BOM", use "Netlist" and then you have access to the xslt processor (xsltproc) where you can write any sort of output format

Sorry, I left out a step. You need to export a .STF file from CVPCB with which to do the backannotation - you can't use the .CMP file directly. Once you've finished you no longer need the .CMP or .STF

Edit...Backannotate will get the footprints back out of the .CMP file and into EESchema. Export the BOM and check the list is sane. Once you have done that I personally would suggest you delete the
